[incr Tcl] (or itcl) is a popular object-oriented extension for the embeddable Tcl scripting language. The name is a play on C++, and itcl has a similar object model, including multiple inheritance and public and private classes and variables. Unlike most OOP extensions to Tcl, itcl is written in C for speed.

Differential transcript usage and tuQTL analyses with

Dirichlet-multinomial model in RNA-seq The package provides two frameworks. One for the differential transcript usage analysis between different conditions and one for the tuQTL analysis. Both are based on modeling the counts of genomic features (i.e., transcripts) with the Dirichlet-multinomial distribution. The package also makes available functions for visualization and exploration of the data and results.

A toolkit of high-level functions for DNA motif scanning and enrichment analysis built upon Biostrings. The main functionality is PWM enrichment analysis of already known PWMs (e.g. from databases such as MotifDb), but the package also implements high-level functions for PWM scanning and visualisation. The package does not perform "de novo" motif discovery, but is instead focused on using motifs that are either experimentally derived or computationally constructed by other tools.
