mlv-smile

Find statistically significant patterns in sequences

Smile determines sequence motifs on the basis of a set of DNA, RNA or protein sequences. * No hard limit on the number of combinations of motifs to describe subsets of sequences. * The sequence alphabet may be specified. * The use of wildcards is supported. * Better determination of significance of motifs by simulation. * Introduction of a set of sequences with negative controls that should not match automatically determined motifs.

python-hypothesis

advanced Quickcheck style testing library for Python 2

Hypothesis is a library for testing your Python code against a much larger range of examples than you would ever want to write by hand. It's based on the Haskell library, Quickcheck, and is designed to integrate seamlessly into your existing Python unit testing work flow.

pyvcf

helper scripts for Variant Call Format (VCF) parser

The Variant Call Format (VCF) specifies the format of a text file used in bioinformatics for storing gene sequence variations. The format has been developed with the advent of large-scale genotyping and DNA sequencing projects, such as the 1000 Genomes Project.
